Special judge Sunil Rana allowed CBI's plea seeking five-day custody of Mukerjea after the probe agency claimed that he was required to be confronted with Karti and others in the case.
Official sources said Karti has been called on January 11 and the investigating officer (IO) of the case will record his statement in the case.
The search was among the raids carried out at multiple locations across the country, including at the homes of the former finance minister and his son, CBI sources said.
Clearing the decks for commencement of trial, a special CBI court today framed charges against Indrani Mukerjea, her husband Peter Mukerjea and former husband Sanjeev Khanna in the murder of her daughter Sheena Bora.
The agency said that probe in the case was still on and it is at a crucial stage, and hence releasing Peter on bail would be "prejudicial" and would hamper the case.
Peter, whose wife Indrani Mukerjea is the prime accused in the case, was arrested on November 19 for his alleged role in the murder conspiracy. He was in CBI custody for two weeks.
"Peter was in touch with prime accused and his wife Indrani Mukerjea from the day of Sheena's murder (April 24, 2012) and till her body was disposed the next day," the CBI said in its reply on the bail application of Peter, who was arrested in the case on in November last year.
In his bail application, filed yesterday through his lawyer Kushal Mor, Peter had said that CBI had found no evidence to justify his arrest, though it had his custody for 11 days and even subjected him to psycho-analysis and polygraph tests.

Yesterday, CBI had secured Peter's custody for one more day (till today) telling the court that it needs to ascertain if he had made any 'deceptive reply' during the polygraph test conducted on him on Saturday and Sunday.
Kajal Sharma was also allegedly asked by Indrani to set up a Skype account for her driver Shyam Rai so that they could discuss matters related to the crime.
CBI sources said that the agency has received the nod from a special court here to subject Peter to polygraph tests which the agency wants to complete in the next couple of days as his remand expires on Monday.
Peter, who was taken to New Delhi for two days for questioning by senior CBI officials in the Sheena Bora murder case, was brought to Mumbai as his Central Bureau of Investigation (CBI) custody ended on Thursday.
Peter Mukerjea disclosed during questioning about investments made by him and wife Indrani in UK and India but he did not mention the source of money, said CBI.
According to sources, Peter Mukerjea's arrest came following a tip off from Indrani. Mukerjea has been booked for criminal conspiracy.

Maharashtra government, on Tuesday evening, said former Mumbai Police commissioner, Rakesh Maria will continue to head the Sheena Bora murder probe till investigation is completed.
Before her police custody ends on Monday, Indrani was taken to her residence in Worli on Sunday, apparently to connect a few "remaining dots" in the murder mystery. Indrani was later brought back to Khar police station.
Indrani has been accused of murdering her daughter Sheena along with the help of Sanjeev and Shyam in May 2012.
