In the May 10 elections to the 224-member Assembly, the Congress scored an emphatic victory with 135 seats, while the ruling BJP and the former Prime Minister H D Deve Gowda-led Janata Dal (Secular) secured 66 and 19, respectively.
The Governor has accepted the resignation, an official release said.
As results for the assembly polls were declared, Bommai had to go from confidently maintaining that BJP will "have an absolute majority" to eight hours later assuming responsibility for the defeat of his party.
